here is a train schedule for the NJ Transit from Newark Airport to Penn Station in NYC. it is a saturday schedule. note there may be different times for the holiday season.

You can take the train from the airport, but depending on where your hotel is, you might want to look into taking the train from Newark Penn Station (not NY Penn Station – there are two!).
There are more trains stopping there compared to the airport stop, and they run later. Then you also avoid having to get from your hotel into the airport and to the AirTran.
Keep in mind, Newark is not a very nice neighborhood, and there are some very sketchy areas. Check with your hotel on what they think the easiest and safest option is.

You can get the AirTrain to Newark (the city). From Newark, you can take the PATH train ($1.50 each way) into Manhattan. It runs all night. However, after about 10pm at night, it usually only runs about once every hour. Run a search on njtransit.com for specific details.
